I'm sure everyone has seen those pigeon like figures on the crates that all it shows is pressing x so does anyone know how to actually take the pigeons or whatever they are off the crates in order to grab them they say something about a siren so do i have to wait for the fourth or fifth grunty battle or do i have to do something else?

Their pigs. Spirits of pigs actually. You need to get the upgrade for your trolley (the horn) and then honk and they'll leave, allowing you to take the crate.

Unlock and Do Act 5 Of The Terrarium Of Terror, Obviously since its the Act where you fight Grunty.

 having this problem, LOG said after I beat grunty that my ride was all "maxed out" and showed it having ammo and such.  Yet when we cut away I have nothing new or my horn. 

I think I have encountered a glitch with the receiving of a horn. amongst other things.

Same, I have 91 Jiggies and maxed out on all of the upgrades on the trolley in Showdown town

Yet when Im in showdown town, none of the upgrades are there except for the grip tires

How do we fix this?

The later upgrades only appear if you already have the earlier ones.

The order you must get them in is:

1. High-grip tyres - Nutty Acres Act 3 - 3 Jiggies needed 

2. Floaters (and propeller) - Logbox 720 Act 3 - 10 Jiggies needed

3. Spring - Banjo Land Act 4 - 23 Jiggies needed

4. Scuba Seat - Jiggosseum Act 4 - 38 Jiggies needed

5. Laser - Jiggosseum Act 5 - 57 Jiggies needed

6. Horn - Terrarium of Terror Act 5 - 90 Jiggies needed

If you only see the high-grip tyres, then you missed the floaters. If you go and get them, all your other upgrades will be applied as well. I had this problem having acquired the horn before the laser.
